I am a graduate student in the Bioengineering department working in Russ Altman's group on computational models of RNA structure. I am developing a software package that uses knowledge-informed coarse- grained molecular dynamics and experimental data at the nucleotide resolution to make simple ab initio RNA structure predictions as well as refinements of incomplete RNA crystal structures. This software package: the Nucleic Acid Simulation Tool (NAST) is a project on simTK and can be found at https://simtk.org/home/nast.
